If you are willing to reconsider the requirement to have the application running on a device, you can use RAPI in a desktop application to transfer data between an attached device and a server, and to start up whenever a device is plugged into the craddle.

The big advantages to this approach are that you don't need to install anything on a device, and it will work with any version of Windows Embedded or Windows Mobile that works with ActiveSync or Windows Mobile Device Center.
